Default Rust Removal Around Windows??

Hi, I have rust around the bottom of the windows under the seals. Here it has small holes.

So several questions:

When I remove the rust with wire brush and sandpaper attachments on the drill, under neath is a dark grey area, do I need to remove this back to shiny metal or is this stable? I'll attach a photo. it looks like picture of when people convert rust with phosphoric acid.

Next, there is no access inside the panal to remove rust on the inside! Any suggestions, do I just have to leave it? When filling the hole will it just fall though as I cant put anything behind it as no access, any one have any methods? I thought to put epoxy resin on and not sand flush to metal as it may fall through.

Also after this is done I need to prevent water going under the seals again. All the windows had water under the bottom part of seal, should I be putting sealant in first or just around the seal after, what is recommended? I dont want it to be too permenent as may need to remove in the future.

After sanding do I need to treat with phosphoric acid as well as maybe microscopic rust? I have some. Should I try to spray it through the holes?
