if i have a twin slideing door baywindowvan and i cut a large hole in the roof to fit a popup roof, will the van fall apart as it would only be connect by the chassis.

Well any metal cut out has to reduce the strength to some extent. You would need a structural engineer to be absolutely sure. Logically when VW or Westfalia and the like did it when they converted a van it usually didn't have 2 doors but did they add any stiffening to compensate?

If these roofs are available as kits, a few phone calls to people who supply them might prrovide an answer as they'll probably have come accross it before.

The factory vans, ie Westfalias were built from sunroof vans,which had bellypans and extra strengthening around the roof aperture.
Cut a hole willy nilly in the roof of any vehicle, and you run a very real risk of destroying the structural integrity of said vehicle. Even if it is only an old bay.
